The phase will not be part of the final game. As announced to the public in DICE 2007, it is similar to Tetris. There is not much information, and there are no images to show what is the importance of the phase in the evolution of the your race. It has been proven that the images of the molecular phase were just concept sketches.

Some people think that the Molecular phase is the phase where you "construct" the planet. Each molecule has a color; a combination of "X" and "X" color will make the planet like those colors. So, a combination of blue colored with another blue colored molecules will make a aquatic planet, a green colored with brown colored molecules combination will create a planet with more terrain, or with much forests.

This stage could hypothetically be the point in time where proteins and chemicals first came together and formed DNA and the first protocells.

Possibly the Molecular phase is the phase that creates your start creature or is a loading game.

There has been a lot of recent evidence that this will probably not be part of the final game, such as it's total absence in the 2007 TED talk. It has been confirmed that is not a stage anymore.
